Although these are older comments, I wanted to address it.

MarkDown and BBCode are good alternatives. BBCode is much more widely used than MarkDown (because vBulletin and PHPBB are everywhere), and so you can easily argue that it might be a better choice than MarkDown even. However, if you look at the links section -- MarkDown cannot do the "download this URL as a file" link. It cannot process an RSS feed, and render it as markup in a page. It cannot process links to various video file formats into an embedded player.

MediaWiki and WikiPedia have viewerships with four zeroes -- or more -- beyond Stack Overflow's. I'm not saying that Stack Overflow sucks here -- I'm saying having text that is compatible with WikiPedia is much more valuable, for more contributors. You have to look at your problem space, at your users, and at what they're trying to do.

One issue that I have with MarkDown C# -- specifically -- is that I feal that the API is misfactored. It's a personal opinion, but I don't like the way it's API is factored.

I agree that markdown would be a nice option. Is there a way to use alternate formatting (like markdown) with wikiplex?

Why not move to a more standard, streamline format such as MarkDown? http://daringfireball.net/projects/markdown/ It's hwat Stackoverflow and several others have been using. I completely understand the need to get away from the bloated wysiwyg-type editors. MarkDown is an excellent option just for that.
